Yeah, you have to beat it and then do a New Game+. And make sure when you're fighting the final boss that you steal the Dark Matter from him or you'll have to beat the game again to fight Proto-Babil (or just fight him again on your first playthrough so you can restart the second one). Geryon can be fought on the second playthrough too, but you don't need the Dark Matter.
